For the cores and mods, you want all into Weapon Damage (Skill Tier and 1 Armor for the Skill builds), and have at least 55% Crit Chance. The rest can go into Crit Damage. For the Refactor Build, a good mix of Skill Duration + Skill Damage, and make sure you are at Skill Tier 6.
The best Prototype Augment for most builds would be Echo, giving every bullet fired a chance to hit twice.
